2. 24 QuickQuan User Guide Thermo Scientific 4 Optimizing Your Compounds Setting Up for Optimization Specifying Tune and Method Files and Optimization Settings You specify the tune and method files optimization settings and output path in the Optimization Setup view To display the Optimization Setup view In the QuickQuan navigation pane click Optimization and then il click Setup To specify method files optimization settings tune plate settings and output path 1 In the Tune and Method Files area specify the file or folder path for each of the following To select a file click the E button for the item and then select the location a In the Tune File box specify the generic tune file For an example select C Xcalibur QuickQuan Templates tune template TSQTune IMPORTANT Tune parameters are instrument parameters that affect the intensity of the ion signal You must specify a generic tune file that corresponds to the type of experiment you are performing for example ESI high flow During tune optimization QuickQuan determines additional settings such as polarity tube lens voltage parent and product ion masses Q1 peak width and collision energy These settings which maximize the ion signal for your compounds are added to the settings in the generic tune file b In the Tune Pos LC Method box specify the method file that contains the LC settings for a positive polarity tune optimization For an exam

Example pmd files are in the following folder C Xcalibur QuickQuan Templates 96 QuickQuan User Guide Thermo Scientific Parameter Processing Macro Template C QuickQuan Views Acquisition Templates View Description Specifies the Microsoft Excel template file xls that was designed to invoke a macro automatically You can use macros to perform custom manipulations of the data acquisition results See Using a Macro To Perform Custom Calculations on page 83 Note In addition to selecting the processing macro template you must select the Run User Defined Macros check box in the Configuration Options dialog box to perform the data reduction Output Path Specifies the folder in which QuickQuan stores the data and template files for an acquisition for example raw meth pmd sld and PDF files QuickQuan downloads files for processing to the Xcalibur data system Internal Standard Use Internal Standard Activates the internal standard ISTD selections If you select the check box you must specify a compound for at least one of the following e Positive ISTD Default e Negative ISTD Default The ISTD lists contain all the compounds in the QuickQuan database Positive ISTD Default Specifies the compound to be used as the positive internal standard When QuickQuan creates the instrument and processing methods it uses the positive ISTD compound as a reference for drug sets that contain
